I'll use Honda CR125 Pistons 55.00 mm (Wiseco Forged Performance Pistons). After boring the cylinders must finish hone to achieve the recommend piston to cylinder clearance 0.064 mm / 0.0025 in. But I guess this recommendation applies only to water cooled motocross Honda CR125 engine? Additional bore clearance may be necessary for modified air cooled engines? My modification includes head and cylinder works, bigger carbs, exhausts, electronic ignition etc. What could be the right clearance?

I had mine honed out to a three thou (0.003 inch) clearance on the last rebore. This was tight, and took some running in (I put my race engine in my road bike and did 70 miles to loosen it up).
I've heard of people using 0.0025 thou, but wouldn't recommend it. Some people run 0.004/6 inch, as the piston then won't seize and needs little running in.
Do 0.003 inch and take it steady at first.
